Villain is 16/7/2.0. I think it's unlikely this flop hit him and he's just betting his position.

It's good if you think he's betting his position, but what is he calling you with? I'm not too fond of this hand. As a matter of fact, I like check/folding the flop. It seems a little weak to play this, however, typically your hand is so shitty, that it's not worth wasting any bets.

I kind of like it and kind of don't like it.
With that hand I'd be semi-bluffing the flop if there were two spades or an OESD. He called the raise on the flop, so I think he has you beat. You need to get out...c/f the turn (it's not even a spade). Unless you have any reads on him, or he is a calling station.
I used to always do this and people would have me beat. I can even see him playing TPBK (top pair boner kicker) this way, if he sees you as bluffing (which you could be from the blinds).

Personally, I'd check and fold the flop. Betting in to three players shows moderate strength and he can buy the pot on the turn with a significant number of scare cards. Your hand is just too complicated to play out of position.
I agree it's unlikely that the flop hit him, but I think you misjudge your stats there. We can give him a reasonable hand based on his preflop numbers, and consider him fairly passive with the low aggression factor. Given that he called in the cutoff rather than make an isolation raise I'd suspect suited broadways or a small pocket pair. But with the broadways he's slightly more likely to check and try and pick up a pair or backdoor flush draw on the turn.
With a pair, on the other hand, he's more likely to bet because everyone missed the flop. I wouldn't be surprised to see him with 22-88 here. Of those, only 33 has a happy ending for you.
