Do you fold the third hand, 99, to the raise? Given previous action Villain seems to have a very strong hand when raising so I layed it down. Too weak?
Also, I raised the third hand a little less than usual because I knew that villain would call with ATC. Bad thinking?

Villain 'seemed' to have a strong hand the first time when he went in with deuces. Villain seemed to have a strong hand the second time when he called preflop with 73o.
Overpair on a 3 suited board against this type of villain? Ship it! Unless he has exactly 35 you are in great shape to take his money.
Your last point. If you know villain will call with ATC, you should raise more both to reduce his implied odds and increase your value. After the first two hands with villain I would raise to 3$ trying to isolate him.

Ok, HH screwed up, villain actually had T2 in first hand for trips on the flop (I've edited it now). Villain will call with ATC pre-flop but post-flop each time he has raised me its been with a strong hand better than a pair.

Yes. This makes sense. However, I was only playing 99 for set value.
