What could I have done better?

I'm thinking a call would be better than a 3 bet. My hand isn't that strong... Lots of things that beat me push, and things that don't fold.

Villain just sat down maybe 3 hands ago.

Looks standard to me. NH. I can never tell with these HH, but I the 3-bet should be a bigger amount.

Villain was probably min-raising the flush draw.

Used the HH converter properly.

J/K. It looks good to me. It's also possible that villain has a Queen with a weaker kicker (if he's the laying down a weak hand type), or possibly a smaller pocket pair.
